For anybody that is using JMdict + JMnedict, JMdict for Yomitan was recently updated to offer "Without Proper Names" builds of JMdict. It's recommended to switch to this new JMdict variation when also using JMnedict, as the regular JMdict contains ~10k entries copied from JMnedict which creates duplicates in search results if using both dictionaries together.
See the attached picture for using JMdict_english.zip (left) vs. JMdict_english_without_proper_names.zip (right) when looking up a term that the regular JMdict English duplicates from JMnedict into itself (三貴).
If you're interested in more context for why the regular JMdict contains partial JMnedict data, see the FAQ section on GitHub. If you're using Jitendex instead of JMdict, Jitendex + JMnedict already behaves like this new build variation by default so you are fine.
